If you don't include mi/mu then i would absolutely say is toy story. i probably love those three moives slightly more du to the effect 3 had on me.

Leaving out MI and Mu which are my actual favourites.
Finding Nemo I think. Though A Bug's Life is great too. And The Incredibles. And Wall-E. And Brave gets ignored more then it should I feel. Actually I think I've liked all Pixar films in their own way. Cars 2 was a disappointment- while the first Cars had been my least favourite prior to this it was still sweet in it's own way I thought.

As weird as it may sound for a loyal fan of Randy, personally, the only other Pixar movie I enjoyed significantly was what I feel is their last good original movie so far: Wall-E. Monsters University does not count since that's a prequel. Reason I love Wall-E so much, other than the science fiction freak I am, is because of the contributions of one of my musical influences in the soundtrack: Peter Gabriel.

Hope I didn't leave any out. MI is my fave movie, and I like it more than MU (I like MU, but I think it's best appreciated when you watch MI first. What I really want is an MI sequel, though I loved the prequel anyway). The Toy Story movies are amazing, and there's a certain something about the first one in particular that's magical. And I LOVE Lotso, so naturally Toy Story 3 will top 2 for me.

Oh, and I feel the need to add that I also think the hate Brave gets is undeserved. I actually like Brave way better than Frozen, and people around me cried when I watched it in theaters (I got teary-eyed at some parts and some of my family members sniffled and admitted to crying lol).

My Top One is a three-way tie between Up, WALL-E, and Finding Nemo. Up because its such an introspective piece about the love of the simple things in life and what it really means to have an adventure in life. WALL-E, in that it is a romance told in such an extraordinary way that's sincere and retains so much humanity to its characters. Finding Nemo, because its an effective epic about father-son growing up.
